The Super Processor, by Jim Brain. Provides an overview of the W65C816S microprocessor, with attention to differences between the 6502 emulation mode and the 6502 core used in the MOS 6510. 
A Sneak Preview of the SuperCPU, by Mark Fellows and Doug Cotton. A preliminary look at the SuperCPU 64. Not extremely technical, but a decent early overview of the device. 
 
Commodore World Issue 16 
A 6502 Programmer's Introduction to the 65816, by Brett Tabke. A very good introductory article on the new capabilities that the 65816 provides. Includes programming models (register overviews) of both the Native and Emulation modes, plus a handy listing of the complete 655816 instruction set.
Bookware In Review: The Software Manual (Programming the 65816), by Jim Brain. A review of The Western Design Center's official guide to programming the 65816. Quick review of the review: The book is expensive, but worth it. If you're serious about programming the SuperCPU, and can afford it, don't hesitate to get it.

All About SuperGEOS, by Maurice Randall. Provides an overview of using the SuperCPU with GEOS, along with a little background on the creation of the SuperGEOS patches. (Non-technical). 
Assembly Line: Improve SuperCPU Efficiency the Native Way, by Doug Cotton. Programming examples that show how the use of the 65816's Native mode can improve performance through more efficient code. Includes sample routines for switching modes, 16-bit loops, 16-bit addition, 16-bit subtraction and 16-bit multiplication.
